I found a sheared engine undertray bolt.

The captive nut was a Rivnut, so I ground it off.
I couldn't knock the captive nut out though.

Does anyone know if they are Rivnuts please?

From memory the originals are just bolts with welded captive nuts inside not Rivnuts. I leave my tray off anyway 'cause I like to see any leaks as soon as they occur. (Plus one of my bolts was stripped by an oaf at a certain London dealer during recall work. Do the others look like Rivnuts too?

Yes, the other 5 have raised lips.

I'm tempted to leave my tray off too.
At the same time, 
I guess it's there for a purpose.

Every time I solve one problem
on a new fangled motor,
I seem to make two more :-(

If the garage hadn't lost 
the end part 
of the bonnet seal 
when they changed shocks
I wouldn't have found
the sheared bolt.

So, now I have a sheared bolt to solve,
and fumes coming from the heater.

Would you know where I can get
the black foam bits
that forms the ends
of the bonnet seal
on early (05) T5's please?

I reckon someone must have repaired those with Rivnuts. They should punch in ok. I'm taking a small risk leaving the undertray off but on an engine with no external moving parts to trap and mangle anything I'm not that worried. I'd rather be able to see underneath at a quick glance in a petrol station. I'm not certain that they were standard on all T5s anyway.
 
Only a dealer for those foam bits I think. I think they must be missing on half the T5s in the world judging by how many times mine fall off!
 
Fumes from the heater are usually caused by the exhaust manifold especially if it is an axe or axd with the original manifold. Look for any soot marks under the bonnet. There is plenty on the subject here and elsewhere via google. Fumes can also be caused by a broken breather in the rocker cover or split pipes to it.

They smell like exhaust fumes
rather than sump fumes.

I wiped the sound-deadening pad
with some bog paper.
Some some soot, not a lot though.

Even so, I think you are probably spot on 
when you suggest a cracked manifold.

I'll get the manifold looked at shortly.
I can't see much from the top.

Loads of manifolds on eBay.
Can you recommend a seller please?

Dealers can't supply foam bits.
Their only answer is the later seal.
I don't see how the later seal
can work on an early T5
as I can't see anything 
to hold the seal in place.

A new seal is on it's way to me,
so I'll soon find out the hard way.

I'll try a pneumatic hammer
on what may be a rivnut.

If that doesn't work, I suppose
I will have to drill and tap it.

Drilling and tapping is not 
one of my strong points.

There are a few tricks to try to show up exhaust manifold leaks. I think the easiest is to get someone to start the engine after dark and you be under the bonnet with torch. You should see any smoke more clearly that way.
  
Re ebay manifolds- I can't remember the particular seller I used for mine but I have given the link here in the past. Is yours the original 'tin' one? If it has both halves of the heat shield intact that probably means it is. The cast replacement for the original axe/axd is truly a real pig to squeeze in. Make sure whoever you are using knows what they are taking on. Otherwise use someone like Darkside who supplies and fits but expect a fairly big bill!

A pneumatic hammer is a bit of a sledgehammer to crack a walnut!  Why not just drill it out? Centre punch dead in the middle using a tiny bit. Increase the drill size gradually. Don't break any drills in the hole! Then use an easyout. Or since you have access to a pneumatic hammer maybe you have access to left handed drill bits which would be even better. :)

The one I found finds 10 manifolds, and then gives up.

I think it's a cast manifold.
Are they a pig to fit on a 2005 please?

A windy is low skill, just point and shoot.
Plus, if it's a Rivnut, it should knock it out.
If it doesn't, the hammering 
should loosen the rust around the bolt.
Plus it will leave a dinge
in which to start the drill.
I have left handed drills.
Unfortunately, they aren't stub drills, 
which raises the risk of breaking them.

You only need to be under the bonnet to look for the soot or smoke.  What engine code is yours?  If it's AXE or AXD and it has a cast manifold it must already be an aftermarket one.  If you have a DPF it's not AXE or AXD and the cast iron manifold is original.  On those the leaks can often be caused by broken studs.  It's not always easy to see them until you start dismantling.  It's not an easy job by any means. Read this if you are in any doubt! http://www.brick-yard.co.uk/forum/how-to-axd-manifold-and-turbo-removal_topic60735.html ; Notice the soot in the pics posted by tldmobilerepair on page 5.

Steel manifold.

I'll try some exhaust shops
see it they can see what's wrong.

I've fitted a later bonnet seal,
perhaps the car will be usable again.

Tidmobile did a fantastic job
with his account and pics didn't he.

a job for someone else.
I want to work out what's wrong
before I set someone on,

No fumes in the cab :o)

after I refit the engine tray.

Handy link. Thumbs Up  Don't forget to check the breather and piping for splits because that can cause oily fumes too.
